Use it to catch the Teddiursa. A cutscene will follow. After the cutscene, you can retrieve your Pokéballs that are still in the PC.

Chamber 3: Surskit, Ledyba, Ninetales, and Lunatone
Chamber 4: Teddiursa, Delcatty, Kangaskhan, and Pidgeotto
Chamber 5: Mightyena, Makuhita, Zubat, and Baltoy
Chamber 6: Shuckle, Farfetch'd, Sealeo, and Houndour
Chamber 7: Weepinbell, Gligar, Nosepass, and Seel
Chamber 8: Pineco, Natu, Magcargo, and Shroomish
Chamber 9: Zangoose, Fearow, Chansey, and Lickitung

To purify Lugia, you need to have all purify chambers running at full speed. The easiest way is to catch 36 Hoppips, which you often encounter at the Oasis Pokéspot in Pokémon XD: Gale of Darkness. They usually get caught with just 1 Pokéball (if you use a high-level Pokémon). This is handy because Hoppips are [Grass/Flying] types and [Flying] types are super effective against [Grass] types. So, if you put 4 of them in each chamber, it will always be at full speed.
